Google Maps (googlemaps.com) shows the mileage between Stamford, Connecticut and Boothbay Harbor, Maine as being 333 miles, or 354 miles, depending on which of two routes you take. They indicate that the driving time is nearly the same for both...

However, neither set of directions to Boothbay Harbor take into consideration traffic congestion that you are likely to find, especially if making the trip during the height of the tourist season.

During the summer months you will likely run into significant delays as you approach Wiscasset, Maine.
Unfortunately there is no way to avoid going through this historic town, as it sits at the entrance to the Boothbay Harbor Region and Route 27, which leads down to Boothbay Harbor.
The upside to frequent bumper-to-bumper traffic in this area is that the town of Wiscasset is very charming, and has some great take-out stands for lobster and other Maine seafood!
The popular Red's Eats (one of the reasons for the traffic tie-ups) and Sprague's Lobster (with lots of outdoor seating on the waterfront) are hard to miss as you pass through town.
As for airports in Maine near Boothbay Harbor...
The two largest Maine airports for commercial flights are the Portland International Jetport and the Bangor, Maine Airport.
With a more airlines servicing the airport, more frequent flights, and a closer proximity to Boothbay Harbor, the Portland, Maine airport would be your best choice.
Additionally, driving from Portland, Maine to Boothbay Harbor would give you a chance to stop in Freeport, and do some shopping at the Freeport Maine Outlets!
